According to various sources, a big problem with this story was that JNT refused to allow Martin or Saward to communicate with the cast or director, meaning that Martin's intended in-story explanation for some of the Doctor's questionable behaviour, that his personality had been partly and temporarily overwritten by Yrcanos's when he was subjected to Crozier's machine, was completely lost.
Also, as far as I have heard, JNT's decision to retcon in a supposedly happy ending for Peri wasn't made until after this story was completed, leading to the lack of establishment of the relationship you discuss.
